I have noticed this on my boy as well.  I trained him from the ground up so know that he does tend to be smoother on one side than the other.  When we first started real canter work, he was about 3.5 years old and had a solid year of walk trot work.  At first I let him pick the lead on the trail, but then when at home started asking for the right lead he had a very hard time getting it and maintaining it.

I went back to the round pen and did more trot/canter work (I have a big pen) working specifically on the right side.  I did this for about 4-5 sessions, then went back to the pasture and worked on it under saddle.  Always at the beginning of a session when he was fresher.  He was then able to pick it up and learn the que for picking up the right lead.

When I started concentrating on condtioning for endurance and paying attention to diagonals, he was the same way.  One side was smoother.  So now I switching posting diagonals every quarter mile.  I did notice that on the rougher side, I would tend to end back up on the other one, but now we are getting better at maintaining it and he is getting smoother/stronger.

I have also noticed that when we canter, I can verbally tell him to trot and he will, almost immediately drop to a trot.  Same for the 'whoa'.  When I say it the verbal que, I better be physically ready to gear down cause it is almost instant.

I suspect most horses are smoother when we post on one diagonal than the other so we're inclined to post to that diagonal, but if you make an effort to use each diagonal equally, the horse should eventually even out.
