 I have noticed this same phenomenon with my horse.  I don't beleive it is me, because on other horses I don't notice my legs one forward slgihtly and one back slightly, and switching diagonals is not so uncomfortable.  So I am guessing that my horse is unbalanced, or one sided, and I am feeling it from him.  I have only had him about a year and a half and he didn't even know what I was doing the first few times I posted on him!  He was trained to do a slow western jog and have his rider sit the trot...it has taken a while to teach him to extend his trot and stay that way without reverting to the jog. 
 
SO...I know he is one sided...what do I do about it?

I suspect most horses are smoother when we post on one diagonal than the other so we're inclined to post to that diagonal, but if you make an effort to use each diagonal equally, the horse should eventually even out.
