She was in a stall until yesterday since April (recovering from laminitis). Was turned back out to pasture yesterday and today the bumps showed up for the first time this year, but only on one armpit so far.

Heat related fungus? Try soaking thoroughly a couple times every day with a strong tea tree solution, or swabbing with tea tree oil. I would not recommend the oil if you are going to be riding and putting a girth over the area. If it's a fungus, it would probably take at least 10 days to clear up but that would do it. And if it does clear up using tea tree, I'd treat the girth/s too.
