It depends on the air flow thru each particular trailer and what windows/vents are open. I've seen horses come out of trailers wearing confetti. Breathing the dust is of more concern than the eyes, since a mask doesn't keep it out. Unless all the flakes are large. A stock trailer is probably the most likely to stir things up.
Good mats are the best thing for consussion, we use dustless kitty litter to contain pee.
What amazed me the most when I rode with the horses for my horse's first trip was the way the road joints set up a rhythmic "wave" of the horses midsection, with belly and back bouncing up and down. No wonder some horses arrive with a sore back after a long haul.

I've been trailering my horses with shavings in trailers for 22 years and I've never had shavings get blown in their eyes and cause problems. I do use the large flake shavings. If this is a main concern, you could always put fly masks on your horses.
