I've been trailering my horses with shavings in trailers for 22 years and I've never had shavings get blown in their eyes and cause problems.  I do use the large flake shavings.  If this is a main concern, you could always put fly masks on your horses.

Am I being overly paranoid? Would my horses benefit from having some
shavings over the mats in my trailer? I have porous mats so liquids go
through to the floor and drain out rather than sitting on top of the mats
and making them slippery. It does make for a lot of work when I get home,
take the mats out, rinse them and the trailer floor and then put everything
back in.
