I agree with you here.  I have one Arab who came to me already trained "Endurance" but does not like to trot and therefore his trot is choppy, but his canter is like riding a rocking horse, so we canter.  The other horse came to me with a mere 30 days of high steppin' English Trot training (and no understanding of bending) but was using that rear engine great.  Once he learned to drop his head, relax and continue using that big trot but as an extended trot...his trot became smooth as silk and with little exhertion on the horse.  He's relaxed, loves it and it's smooth for me.

I'm surprised that noone has mentioned training for distance and a smoother trot.  I have had a couple of horses who came with "English Pleasure" action.  After a couple of years of encouragement, their trots smoothed out as they learned not to waste all that energy.
 
Note: This is not to say that the conformation does not play a big role in smoothness.
