How much weight do you put in the stirrups? You might also be developing a touch of arthritis or tendonitis (depending on the pain) if your ankles are flexing a lot. Keeping weight off the stirrups is good either way. An old cowboy once pointed out that you should only be resting the weight of your foot on the stirrup, not the weight of your body. Once I changed to that mode, I found my shin and knee issues disappeared, so it might work for you, too.
