I remember reading, years ago, how the 'third toe' used to work for the equus.  Mechanical evolution eliminated the need for the 'third toe' and the equus no longer has use or need of it.  The 'clicking' or 'popping' as you put it seemed to develop after the 'elimination of the third toe' and it is also theorized that clicking/popping is for other horses to find each other in inclimate weather.  I'll see if I can find the book that I read that in.  It may be packed with most of all my books and in storage.  Don't have much out with the ranch up for sale.  Anyway, I'll see if I can run that theory down for you to give to your owner.
 
By-the-way I have a stallion that has ALWAYS done that.  Never bothered him in any way.  He is now 23.

Any advice?  She didn't do a pre-purchase exam, so we don't have any vet info on her at this point.
