When I am disposing of mice caught in traps, I put a plastic bag
over my hand, pick up the trap/mouse, then turn the plastic bag
inside out over the trap/mouse and tie it off. Combining this
with Susan's idea might work. Put her big heavy duty plastic bag
over the shovel before you scoop up the skunk.

I'd be wondering whether the smell particles hanging in the air
would nevertheless cling to my clothes...
