I have never found tomato to be particularly effective on skunk odor. The active ingredient in skunk is butyl mercaptan, a sulfur analog to alcohol. The treatment is to oxidize it. Bleach would work, but isn't suitable on a skunked dog. Hydrogen peroxide (usual chemical precautions, don't get in eyes etc.) works about as good as anything.

As far as cat urine, in addition to the bacterial breakdown products of urea there is something that makes it really really bad. I don't know what in addition oxidation with bleach would work. I suspect that part of the problem is that it is usually in something like wood or concrete and thus it hides from a surface treatment and comes back the next warm day.
