That urine odor is actually ammonia, produced by bacterial breakdown of the urea in urine. Strong lung irritant when it's that obvious. Kathy is right that alfalfa, or any excessively high protein diet, can cause this. Extra protein is stripped of it's nitrogen group in the liver, generating ammonia which the liver then converts to urea and exports to the kidneys to get rid of it.
 
Also may just be that the stall mats haven't been taken out all winter. If they are not completely sealed flush with the walls, urine will get under the mats and the bacteria have a real party in that environment!
