Is he a chesntnut? Chestnuts (and I hear it is more prevalent in Arabians and/or their relations) can get a condition called birdcatching (I think), that causes this to happen. They come and go or sometimes they come and stay. It has a tendency to happen at/around the time that they change between summer and winter coats.

I think I have once seen it in a bay as well (but I wouldn't swear to
it).  I have never heard of it being related to work, soreness,
scarring, or anything like that.  And I have never heard of it causing
any problems.  There is a chestnut Quarter Horse at the barn that I am
at who is getting progressively spottier (although he is getting some
black spots as well) as he ages.  It is interesting to note, but not
anything that I would worry about.
