I work out at a gym (when I'm not busy proscrastinating about working out) 
and one of the instructors there recommended doing some 'squat thrusts' 
(sounds obscene) with a weight machine.  You set the machine -- a squat 
thrust machine, I think--on the lowest weight setting and then do 5 at a 
time, loosen up and then 5 more.  This involves bracing your shoulders into 
the machine, lowering yourself (hence the squat term) and then raising 
yourself (this is where the thrust comes in).  You have to be careful (have 
someone show you how) because you can really hurt your lower back if you 
don't do these correctly.  The really tough part is that you have to be 
consistent and do these god awful exercises a few times a week.  I'm not sure 
which combination helped me (running, squat thrusts, or tons of Advil) but my 
knees no longer hurt at all while I'm riding.  Or maybe I've just learned to 
concentrate on the OTHER parts of my body that are aching all the time  :)
