You haven't given us much information to work with here.  It could be a
LOT of things!  Did you (or vet, or farrier) use hoof testers to check
for sore spots on the foot?  Did the farrier see signs of a bruise when
he was out to put the pads on?  Has the vet offered an opinion?

How lame is he?  Grade I, II, III?  I'm assuming he weights the leg if
you're riding him.
Is it possible that he is developing a abcess related to a stone bruise?
Did you try soaking the foot before it was padded?
Is there swelling anywhere?
Is a diagonal limb affected?
Do you feel a digital pulse?
Any heat anywhere?

If it really is a stone bruise, I've seen a horse be "off" for 6-8
weeks, depending on how badly he bruised himself.  If an abcess forms
there, it can be longer.  Personally, I wouldn't pad until I knew the
reason the horse was lame.  The pads may get in the way of therapy, and
they certainly trap moisture and bacteia against the foot.  I'd be
worried that it might promote formation of an abcess at the bruised
site.
