Riding a Schwinn Aerdyne (exercise bike) backwards was recommended for my
torn ACL.  They said it would strengthen other muscles or whatever that
could help stabilize the joint.  Biking in general is the only thing that
doesn't make mine hurt.  Wouldn't be caught dead doing deep squats, the
knee pops out.

The best thing to avoid soreness (for me) is to ride a narrow horse and
change the length of stirrups occasionally.  I don't have any problem
when going fast, but slow rides are sometimes a pain.
