According to an article by Heather Smith Thomas in HORSE ILLUSTRATED,
rainrot is caused by a fungus-like organism called dermatophilus which has
some characteristics of both fungi and bacteria.

Treatment consists of daily baths for a few days with a mild dandruff
shampoo intended for humans or a good antiseptic animal shampoo. Apply a
soft brush or your fingers to massage the skin as you wash. This helps
loosen the scabs and crusts so they can then be carefully picked off. After
bathing, treat the affected areas with a mixture of half tamed iodine (2
percent povidone iodine, which is much less caustic than tincture of iodine,
and less apt to burn or irritate the skin) and half mineral oil. The iodine
kills the dermatophilus organism and the mineral oil soothes the area and
softens the skin, making removal of the scabs easier.
