 I believe there have been 
studies to show that the forces and pounds per sq. inch are much more during the 
trot as compared to the canter.  Not sure were this work was done, will 
check.  (I think You are right,  T. I. did comment on a study)   
I have also been told this by Vets.  When working at racetrack as a pony 
girl/galloper I was told, by some trainers,  under no uncertain terms to 
allow a sore horse to trot for long when doing morning exercise. 
 
I also make sure to vary 
gaits in 50 mile rides with all my ponies.  They just seem to prefer 
it esp. if tired it gives the muscles etc changes from the constant repetitions 
over longer miles.  I esp. do so on long flat trails.  Kinda goes back 
to basic Dressage exercising to be sure you don't fatigue any one 
muscle.

  Interesting.  Remember that Frank Baines (the 
  great 19th/early 20th century endurance rider) recommended cantering as 
  well.
  Has anybody--for example a certain rather 
  obnoxious self-taught equine physiologist who runs a group on equine 
  sports nutrition on Yahoo--ever done carefully-controlled treadmill 
  input/output tests to see whether the canter is the more efficient 
  gait for any given horse and across the majority of horses?
